Reference Numbering in footnotes

I write my thesis with a variation of the IEEE-Reference order, and it works fine for the references in the main text. 
Now the problem:
I add a reference in a footnote on the page 1, and then some normal references in the main text on page 2 and page 3.
I would now expect that the reference in the footnate on the first page appears as [1], but instead it appears as [3]!

It seems that the number of the references in the footnotes are only calculated after word went all thought the main text.

Is there a way to fix this?

This is the way Word does things. Word first has to format the entire text before it can decide on which page a footnote belongs. If you would look at the internals of a docx you would see a separate file for the footnotes. They are not part of the main story.
